The Silent Extinction Happening Inside Your Gut

As a functional medicine practitioner, I spend a lot of time looking at gut microbiome test results. And lately, the picture is troubling. Across the board, I’m seeing a lack of diversity and the loss of ancestral keystone species in Western gut biomes.

In fact, not a single patient I’ve tested this year has scored in the optimal range.

This isn’t just an interesting scientific observation—it’s a red flag. When we lose these key species, the ripple effects show up in metabolism, immunity, neurological health, and inflammation. Let me give you three examples.

1. Akkermansia muciniphila

Every patient I’ve tested is either extremely low in this species—or it has gone completely extinct in their biome.

Akkermansia is essential for:

  • Metabolism
  • Immune resilience
  • Integrity of the gut lining
  • Neurological health

But Akkermansia is finicky—it thrives only when the gut environment is “just right.” That’s why it’s often the first species to disappear in Western biomes.

Tip: Akkermansia should make up 1–5% of your biome.

2. Bifidobacteria

These beneficial microbes are coming up low in both variety and overall percentage. Out of the 50+ known species, most people I test are missing the majority.

Bifidobacteria play major roles in:

  • Reducing anxiety by supporting GABA, a calming neurotransmitter
  • Regulating immune function
  • Supporting overall gut balance

Tip: Aim for 2–5% Bifidobacteria, and ideally 12 different species.

3. Faecalibacterium prausnitzii

This should be the single most abundant microbe in a healthy gut. Instead, I see it consistently depleted.

Why it matters:
Faecalibacterium produces butyrate, a short-chain fatty acid that strengthens the gut lining and cools inflammation throughout the body. No wonder chronic inflammation is rampant.

Tip: Faecalibacterium should make up 10–15% of your biome.

Why Are These Microbes Disappearing?

The extinction of beneficial species isn’t random—it’s a result of modern life. Here are the main culprits:

Diet

  • High animal protein and saturated fat
  • Low fiber intake
  • Processed foods, sulfites, emulsifiers, artificial sweeteners, pesticides

Medication

  • Antibiotics are the worst offender: one course can wipe out entire species (“antibiotic scarring”).
  • PPIs, statins, ibuprofen, NSAIDs, chemotherapy, and metformin also harm the microbiome.

Natural Medicine

  • Strong botanicals like citrus seed extract, berberine, and oregano oil can non-selectively obliterate bacteria. Best to limit these to short courses.

Environment

  • Chronic stress
  • Radiation and chemicals like BPA
  • Over-sterilized environments
  • Lack of outdoor exposure (sunshine, gardens, dirt)
  • Cesarean births and lack of breastfeeding

How We Can Save the Gut Microbiome

Enough doom and gloom—what do we do about it?

As microbiome medicine specialists, we’re not focused on just prescribing probiotics or recommending more sauerkraut. While those can be helpful, they don’t resuscitate these dying species.

Here’s what works:

  • Weeding out offenders (see above list)
  • Treating dysbiosis (stay tuned for the next blog)
  • Feeding the beneficial strains with prebiotics and microbial-accessible foods

This last step—feeding the right microbes—is the most powerful way to rebuild your ancestral microbiome.
